Crop rotation planning/decision making

I am a graduate school at Clark University in Worcester, MA. I am doing a
GIS (Geographic Information Systems) project on crop rotations on an
organic vegetable (and some fruits) farm in Stillwater, MN. I would be
willing to explain my project further, if there is interest, but for now
I've got a few questions, particularly for organic farmers.

How do you plan your crop rotations? (do you use pencil maps/charts?
what factors do you consider?)

Has anyone out there use a GIS or CAD system to plan crop rotations, if
so, which one? (I have found some information on a system called CRoPS
out of Virginia Tech)

Do you have any suggestions of information that would be useful to me?

Incidentally, I am using Idrisi and Cartalinx software for this project.
I now have the field outlines digitized on an aerial photograph and have
started to enter data into a database connected to the digitized fields.
